This is the PCB that am using.

It's working very well and the program is working fine.
What i want to do now is to remove the variable resistor and to control the speed of the stepper motor completly thru program.
Like this:
- start with medium speed
- stop for two secounds
- start with low speed
- stop for one secound
- start with low speed
and so on.
How to do this? How should i change the HW and SW ?

It depends if your program does another thing or not that controlling the stepper motor.

The controller is working on the way that you have to press left or stop or right button. The speed is controlled per variable resistor. That's all.
Now i want to remove the variable resistor.

And I guess that the varistor is connected to an ADC channel which converted value is used to set the rotation speed of the motor.
Is that the way it's working?
If it is, I don't see any problem. You just have to use a timer to implement your sequence.
You have to be "deeper" in your explanation about what you have now (hardware and software). What you want is understood. ;-)
