Difference with running code under the debugger

I'm developing some code for a 18f4620 that uses software SPI (SPI_Xfer). The code works perfectly when run under the debugger (enable the debugger and press Run). However, if I program the chip to run standalone, I end up having errors in my SPI comms. My first thought was some kind of timing problem, but I've added delays everywhere I could think of and still having the same issue. Is there something obviously different when running the debugger.
